How do I settle colonists in a colony with my generational ship?

To settle colonists while in a generational ship, open the tactical window by clicking your ship name, next select the rooms and pens option. There will be a section for generational quarters with a contextual menu containing a settle option. Clicking this option will give you the option to choose how many colonists to settle.

You must be in orbit of the colony you wish to settle the colonists at.
